While they have different powers, they each correlate to one another.

For example, Congress has the power to vote for bills. This is negated through either the President vetoing, or the Supreme Court declaring it unconstitutional.

Another example can be the balance of power for the Supreme Court. The President can name an applicant, but it is up to Congress to allow the candidate to become the Supreme Court Justice. Congress can also impeach the Supreme Court Judge.
